  How do you get more agents? Is it through looting or lvling up?

  Do you have a better chance of getting them the higher lvl you are or is it just random? I've only got a few.

  If you go higher in your level you get more agents with one upgrade. My highest is 3 agents per upgrade

  My advice, focus on the tier 1 scans for now. You will pick up Armories, which provide 1 agent, but more importantly, you will pick up more resources - critical early on. Keep in mind, agents require upkeep when you deploy them to a turf :)
